It will not affect anything on the user profile. User Roles will be validated while running the Scheduled job. If you are trying to update an HR record, you have to add Run As HR Admin only because a local user or system admin may not have access to the HR records. You should not set it to system user/ local user if you are running HR related scripts/ actions.
